NetTra and Anita are absolutely right in saying that "interdenominational" is usually translated as "interdenominacional." However, in this context, I would not do so. "Una pareja interdenominacional" does not sound right to me, though I'm sure you could use it and be understood. It's the marriage, not the people, that is cross-denominational.
I would write about "dos personas de diferentes denominaciones que quieren contraer nupcias/matrimonio." Or, "...que quieren formar un matrimonio interdenominacional."
