Explanation:
「設定します」ですから configure という動詞を使うと思いますが、configure with と configure by では、圧倒的に configure with の方を使いますので、*ここの場合*では with をお使いになった方がいいと思います。

同様に、configuration with と configuration by でも、圧倒的に configuration with の方が使われています。

Explanation:
The MODE NO. switch on the LINK module specifies main or sub.

OR, if the context allows,

Specify main or sub with the MODE NO. switch on the LINK module.

追伸: If you're looking for a "one size fits all" translation for ことにより, it's "ing".

The not so ¥"hidden¥" agent is the user. Alas, computer manuals soon get very tedious if every sentence starts with ¥"the user¥"--almost bad as all those ambiguous passives<sigh>. Much as it may not appeal to Japanese ears, in English we therefore use the imperative (¥"Specify¥") all over the place. Almost as popular are constructions like ¥"this switch specifies main or sub¥" and ¥"this switch specifies the operating mode.¥"

Yes, I know that Japanese transitive verbs cannot take inanimate subjects. J-E translators have to learn to live with it and stop pretending that the resulting convolutions work in English. They don¥'t.

The purpose of such switches on the boards produced by my clients is for *users* to *specify*--with the power turned off--how they wish the board to configure itself when the power is reapplied.

Daisuke: In addition, the asker wants to choose ¥"with¥" or ¥"by¥".

He/she was asking the wrong question.

As I have already pointed out in Watanabe¥'s ¥"した場合¥" question, seeking ¥"one size fits all¥" translations for Japanese grammatical particles is not a very good approach. Yes, I know stopping to look for MEANING takes longer than 直訳, but I translate with the English-speaking reader in mind.

disagree  jsl (X): "specify" is different from 設定する, and the subject is not "switch" but a hidden agent, which is common in Japanese computer manuals. In addition, the asker wants to choose "with" or "by".
