”ha una forte valenza strategica: si mettono a fattor comune competenze complementari in ambiti applicativi diversi al fine di realizzare in tempi brevissimi una soluzione unica ed innovativa per il mercato delle PMI italiane”.

I really don't get the sense of 'si mettono a fattor comune' here, although I think it may be a mathematical phrase. Any ideas?

This is software architecture and not mathematics. "fattore comune" makes you think of common denominators and multiple common factors, but trying to use mathematical metaphors here, is likely to confuse a reader. They are just bringing a lot of different things together to produce a single solution, mostly front ends and back ends probably.

Although there is a problem of mixed metaphors here, (le competenze sono alla volta in comune e complementari), the author is saying there is a level on which the two work together. Thus, math-sounding metaphors containing "common" are most suitable. Both "common factor" and "common denominator" would work here.
Complimentary skills in different operational contexts work as a common denominator, bringing ... to the market.
