Arabic - How do I fix a font issue that crops up at the client's end?

We are working on an assignment where we are converting Arabic PDFs to Word.
Our linguist is expected to deliver an error free document, to the last period and comma - basically a carbon copy of the PDF document into word. The client would change this word document into ePub format.
The issue we are facing here seems font based. Vowel marks are disappearing and the client doesn't seem to understand what to do. His UAE based client says this "Settings" issue is not agreeable.
How do we make sure that the client gets the document and converts it into an ePub without errors?

Not long ago I had a text with Japan words, which partially disappeared in some MS Word versions even with Universal font installed, but I managed to embed fonts via Word settings, so it was correct and made a perfect hardcopy. Sometimes it was a backward issue: a proper document didn't agree with a Unicode system page, which required system settings tweaking.

It is probably a good idea to post your question on the Arabic forum. You will almost certain find people there who have encountered (and hopefully solved) similar issues.
